Late Charge Added Four Days After In-Store Payment, Balance Over Limit

I've been making payments on my acct but they keep adding late charges, my limit is $700 dollars but my balance is over $1000 dollars, I made a payment last month at the store, 4 days later they added a late charge of at least 39.00 dollars
