Computor software charge

Cale-Dahmer on 103 st in Kansas City repared my car (2011 Torane with 38,000 Miles. Their ivoice CVS138411 dated 12/14. There phone (816) 941-0555.
The engine sign was lit and they said it needed new "software" (reprogramed ECD shows on invioce No. Cvs138411). I was told that the software needed to be upgraded and the cost was $159.89)

They also said that CODE P0011 Intake cam position solenoid intermittent - (they replaced soenoid valve for no charge).
Plus they said that I needed Fuel injection service that included cleaning Throttle Body fuel injectors & fuel additive for $123.95.
My question is that if there was new better software to stop this problem, why was I charged for the software? Also was there realy anything wrong with the injection system or was a milage recomendation?
Please advise me of what is correct sevices and charges.
