Bank of America Took a 1000.00 dollars out of our bank without our permission

We paid off our credit cards in and December 30 they took a thousand dollars out of our bank without permission. Causing us late payments. They have put it back, but they did this last year and I wonder if we really owed it. Just wondering if they will do it again next year. We were told we had a contract, which was not true.
